Regarding issue#3 - it is fixed in the latest release, or you can update all required plugins (PDT, WTP etc.) .
Regarding issue#6 - You can change it in Preference -&#62; CVS -&#62; Label Decoration (I use image decoration instead)
Regarding issue#9 - this is the "Eclipse Way" the building process is done only on "saved" files, and the annotations (the underlines) are marked for editor content.
